Let me see if I have this right:

I need to unplug the tan and black wire near the brake booster, and then set the timing. After setting the timing, plug the tan and black wire back in. Correct?

No, that isn't right. You must ground the ALDL also. That will put your timing mark in the true location - BECAUSE Without grounding the ALDL you are looking at the timing under advance. See that period? >.<

Sounds to me like you need to change the EGR valve. After you get it removed you will be aghast at the grawdoo inside those intake manifold passages. I bet good money the intake passages are full of carbon.

Take a pix for teh website yo cuz i'm probably not wrong.
But hey, now is your chance to prove it.

I used to duct tape a STRAW to a vacuum cleaner and used an icepick to get that stuff out - while using the vacuum straw to prevent grawdoo from falling into the engine.
Buy the egr gasket too and verify integrity of the vacuum hose. It may have the OE plastic one still. Discard it and run a modern rubber piece instead.

I always use a paper clip but I found some of them fancy keys online. I'm probably going to break down and buy one lol
