I'm thinking of either putting Thrush welded muffler(s) on or dual 3" glasspacks with 2 1/2" pipe. What would the sound difference be and has anybody ran a similar set up?

Mufflers have tone, glass packs are raspy and pop, not my favorite for sure.

I have ran several Thrush Welded Mufflers. They are great for the price. Nice mellow tone.

Dual 3" way too big, unless you cruise over 5000 rpm for long periods. Dual 2 1/4, or 2" even better for low end grunt.

I think this should work. 350 true dual exhaust 2 1/2 pipe 3" glass packs about 18" long. not too bad for a shot 350

They have two sizes 4x9 and 5x8. Would the body size make that much of a difference?

Not really, thats just for fitment.
