I'm a little surprised the seal didn't just get pressed in by the flange splash guard but there's probably enough flex in all of the system that it just flexed and locked. There's a good chance the original seal was just pressed a little deeper or the configuration was a tiny bit different so don't worry about it. You probably just needed a little extra depth. Pressing the seal full depth won't hurt anything at all though. A common trick to help an old yoke or flange seal is to press the seal deeper so it sits on a fresh surface on the yoke instead of in the original groove. You can go in because the seal surface has been in the case and should be nice. You can't go out because of the limits of the seal housing and the part of the yoke that's been outside the case is usually corroded and ruined.
