A lot of the time around here it's done to make their trucks look like it has a long travel suspension. Rear end sits lower because they tune their suspension to be softer so that it absorbs the landing from a jump or dips out in the desert. Also, most prerunner trucks around here have a Long travel suspension in the front, but only a mid travel in the rear due to cost.
