I have my trans removed and was wondering if the input shaft should be able to turn by hand when it's put in neutral?

Probably not. With an automatic the input shaft is spinning the pump, not like a manual where in neutral its not spinning anything. You should be able to spin it with the torque convertor installed on it though. Just cant get enough grip/leverage on it by hand.

Depends on your hands I guess. Normally you should be able to slowly turn the input, but it may be a little uncomfortable.

If you are talking about the SMALL shaft, yes, though it may turn hard. If you are talking about the LARGE shaft, NEVER.

Another question, the wire connector on the drivers side has one wire (green) going to it.The green wire hooks to a wire going to the injector pump, now is this some kind of speed senor type wire? I'm in the process of cutting the diesel wires out and I'm almost finished.
