    was it the weather strip flange/new weather strip then? as long as your door lines up at the moment, keep an eye on it a couple months from now, if its slightly in ward, then move the striker out just enough to line up the door to the cab. if its then leaking, you need to readjust But if not...

    is your door appear aligned with the cab depth wise? if so you can move the striker out if you dont mind the sticking out a bit until it wears a bit Or you can adjust the flange the weatherstrip is on with a mallet to sit in a bit

    thermac is for driveability not starts So when its cold , the flap closes, and it pulls intake air from the exhaust manifold stove which means once your engine has run for like 30 seconds the air coming in would be incredibly warmer compared to ambient cold

    is money the problem? If you are willing to drive carefully, maybe you should consider emptying your rear brake fluid and use downshifting and your front brakes when its not raining (dont drive in the rain) to not have to mess with things.
