I was wondering what years did gm make fiberglass rear fenders? Just only come on dually boxes or regular step side boxes get them also in certain years? I know the two fenders are different also.
I wouldn't pay for porting unless they are going to put it on a flow bench and do it correctly. Sounds like the machine shop is going to smooth out your bowls and unshroud your valves, it would help but isnt prolly needed on your build. Gasket match it yourself and save yourself decent money.

The long line should be set to zero an set your timing using that. On mine I have a long line that goes across the balancer and that is zero. Could always call the place you got it from.
measure it tip to tip and call your local drive shaft shop and tell them the measurement. They can cut down your to long of a shaft and make it the correct length. Both of my drive shafts are home made and hold up with the motor running at 7000rpms

I have heard of people breaking the rear housing on the t-case before just from breaking a u-joint. They are doing truck pulling and thats all they use it for. They put on a billet rear housing cover or whatever you want to call it.
If you pull the heads off you will need to replace the head gaskets then. I would figure out exactly what you want to do to your motor or what you expect out of it. Rather then paying for something twice or not using it after a few months. If your going to pull them off I would have them checked...
If you want after you get the guide plates put in you can. If it was me I would call a local machine shop and talk to them, not sure how much it is , or what is involved to get guide plates put in.
I believe all center bolt style valve cover heads use a self aligning rocker arms. If you put in the guide plates then you will have to get new non self aligning rockers.
