The rotors are from R1concept. They are all stock size, just drilled and slotted.

I wonder if the calipers have a little too much meat on the underside and interfere with the pads.

I have just purchased the same calipers, haven’t fitted them yet, Wilwood state that they are specific to stock
1 1/4” rotors and are direct bolt on for that spec, are your rotors 1 1/4”? If not that would make a difference .

What did you find out? Did we ever reach a resolution on this?

I have no loyalty to Wilwood but they have been building and selling that same caliper set for a long time. They usually work.

I also recently had a technical issue with the Wilwood brakes on a '68 Camaro. I didn't know exactly what we had, they were on the car when we got it. I contacted Wilwood and their Tech Support was friendly and useful.

I have those same calipers on my 85 Blazer. I had a little fitment issue. Called Wilwood, and they suggested to try swapping sides. I did and they fit. I know they say they are universal side. Try flipping sides.

What spindles are you using? I've got these D52s on my truck with McGaughy's 2.5" spindles. I have that exact issue every time I take them off and put them back on. Never have been able to pinpoint the exact cause, it's like the pads can get hung on the spindle or in the caliper funny. I just keep messing with it until the bolt goes through, it does take some fumbling and cussing. They're well worth the upgrade though, it's a noticeable improvement over stock.
