Dual Exhaust

How would I have to run my exhaust (straight piped) to where all the computer stuff is all good and doesn't make the truck run weird?

You'd just need to get a three wire heated oxygen sensor so the O2 sensor doesn't think the truck's still in open loop operation, stay asleep, and allow the truck to run rich. The three wires are your signal wire that the stock sensor uses, a 12V ignition (not constant) source that heats the sensor, and a ground wire.
