The vacuum pump you're thinking of isn't for ventilation. It's a crucial part of a dry sump oil system to control oil. It is not part of the pcv system.
With a 6.2 you'll have to learn to love oil leaks.
Power wash/ steam clean and then watch for where it starts to leak. You'll likely find you have multiple leaks.

Yeah you'll need to turn the egr valve off. The ecm throws extra timing in when the valve is open to compensate for the loss of vacuum. For what it is worth you won't gain anything by tossing that stuff. The EGR doesn't operate under WOT and the air pump is harmless.....

With a proper tune you should see mid to low teens. You have to drive easy though.
Q-jets are easy to rebuild. Make sure it is clean and set every damn measurement that comes in the directions. Set it for your application as the directions state and it'll run great.
